Poseidon takes the sides of the Greeks because Trojans of Troy did not worship him for the building their city. His brother Zeus was the only one who stood in his way from finishing off the Trojans because Zeus did not want they immortal god to intervene in human conflict.

Since Hera (Zeus's wife) wanted some of gods to intervene and fight for the Greeks, she seduced Zeus while she lets Poseidon go back to the battlefronts. When Zeus found out he ordered his messenger to persuade Earth-Shaker to back off from attacking the city. Poseidon had tremendous amount of respect for his brother so he backed down.

After decades of merciless battle, Odysseus and his men who survived the battle voyage back to the kingdom of Ithaca. Along the way, Odysseus and his men rest ashore on an island for some rest. They end up trapped in a cave by the giant one eyed monster Cyclops named Polyphemos, who was Poseidon's son. After Odysseus drugged his son into deep sleep, him and his men carve a big spear to blind Polyphemos. When Poseidon heard his son's cry of blindness, he was furious with Odysseus and his men. He marked his words that if Odysseus ever sails out on his sea, he will bring forth powerful waves to make him regret for what he has done to his son.
